It received PD dummy trait on same game continued.
You can fix it on an ongoing game by typing in the console:
effect pd_remove_dummy_traits = yes

I found an incompatibility with Planetary Diversity.
Perhaps this should be listed somewhere.
If species is created by event, like Illegal Aliens, it doesn't receive proper PD habitability trait.
Instead it receives dummy PD habitability trait which doesn't provide bonus on Cavern, Superhabitable and Tidally Locked planets.
See example of wrong (reptiloid) and correct (cyclops) species traits.

This habitability trait can be fixed by remove_trait_species and add_trait_species console commands. Just find correct habitability trait ids by using debugtooltip
