If you make it for a different race, link it or whatever ship you use to the origonal mod.
For a pre-existing character, you must upgrade your ship to a new tier to be able to override your old ship and get a new one via mod. Be sure to pack up any furniture and items from your old ship, otherwise they may become lost during this transition.
This is unfortunately the way how all Starbound ship mods work, it's usually best just to use a new ship mod for a new character, and stick to that without changing things.
This way you can pick what color you want to use.
I for one will go orange, seeing that there is no magenta color.

If this isn't the case, then there's probably some other line of text that needs to be changed resulting in conflicting information, making the player unloadable (rather than corrupt). One way to test this is to create a new player, and attempt to edit his ship to tier 4 or 5 at the start of the game, working your way backwards. But again, I don't have enough experience with this and I'm only guessing at this point.
You would essentially need to backup your starbound player file, then convert it to a .json, which you'll then be able to edit directly in a text editor, without corrupting the file. In the end, it's all trial and error at that point, but it definitely should work.

There are some ways to force mods to load after others, but I haven't managed to get them to work. Basically, I would recommend unpacking your race mod, deleting their ships folder and then unpacking this mod and renaming the ships folders and files.
