The easiest workaround is to prioritize a colonist to clean the specific wall tile the stones spawned on instead of the floor or room, which will get rid of them, but not fix cleanliness. For any room where cleanliness matters, smooth the wall instead, which will correct both issues.
Are you referring to the rocks graphic overlaying the tops of the trees? If so you should check out "Perspective: Trees" mod from Owlchemist.

- The code has been rewritten end to end. Everything modernized and done using best techniques I've picked up since first writing this mod. Faster, leaner, and may potentially fix that odd bug report of uncleanable filth.
I created a local translation for this mod for my self and I consider to publish it. That's the reason why I'm asking for differences between the vanilla debris and yours. Is it just another type of filth regarding the game mechanic?
Also it visually bleeds onto adjacent cells a bit. Check if you're actually looking at the cell it's truly on (bottom left corner will say "scattered stones")
I can't force clean the scattered stone (via right click). Is it intended?
the stones my pawn was trying to clean were in the home zone, but not in the cleaning zone, as soon as I added it to the cleaning zone, my pawn cleaned it.

Try building something ontop of it in god mode, like a wall. That should pop it.
