you can fix that by adding the following to the graphical_culture.txt right below unsc_01 = { and above fallback = humanoid_01

In fact All custom shipsets that dont have this added will not work in 4.0
still broken
Make sure to put it after this patch and the Original mod. So, the load order for it to work correctly should be:
Sins of the Prophets: Stellaris
Sins of the Prophets: NSC Compatibility Patch

This also fixes the Covenant origin bug. This means the High Charity model is restored in the game. It still looks all white on the Empire creation screen. But once in-game, it shows and works perfectly fine.
