Most of trains in this mod has only one car. They cannot handle a huge amount of passengers from my passenger harbor.

変換のリスト内に入っていないようで、編集すれば追加可能と思われます。
私の環境では以下のところに設定ファイルがありました。
C:\Users\ユーザー名\AppData\Local\Colossal Order\Cities_Skylines\TrainConverter-Config.xml

E233は鉄道で使えるままでしたが他の車両は変換MODで使用できることを確認しました。E233だけコンバートされてないのは変換用の定義がないからなんでしょうか？

パンタグラフのある車両ですので対応させる予定はありません。
MODを使用した変換には対応しています。
