Now, here's the annoying part. You need to pull the reset lever and watch all of the gems fall into place, again covering your gems. Wait until there is only one spot left to empty (which would be the very most top right gem) then again, click every gem, and type disable in the console. Once you are on the last gem, just console disable it as well. Then, a fresh batch of gems will drop in. Problem solved. You're Welcome.

But it's just a collision with the crafting area of the house (outside) so I use the house despite of it. It's very nice to live just beside the mining facility. I made a screenshot of the issue if you want.
