Obviously mods that add more featured stuff aren't covered by this mod, but I'm 99% sure they won't conflict, as the mod just adds all of the featured items to the standard pool.
cause I use a Many Frogs that reworks it and it can't work if there's a mod that removes the rotation featured item.
Tbh I haven't mucked with the Starbound mod uploader in YEARS, as it still AFAIK doesn't work on Linux.
Seeing as how I no longer have a Windows install on any of my PCs outside of a crummy VM, I'll just have to recommend using the DRM-Free google drive folder below and tweak priority as you see fit:

This is a mod load priority issue, set it over 0 to fix.
Please do not break compatibility with my mod midway :) Thanks
Please doot somewhere else.

Thankfully it only deletes the binaries from THAT specific folder. Plopping backups into a separate folder within Starbound's directory, like say linuxbak, or win32bak, or win64bak, keeps them intact, meaning when it's time to swap again you just paste them back into the main binary directories.
In any case I just played for a few minutes and everything looks good. EverFrogg is working perfectly, in that it's identical to my local no-DRM copy, and Star Banners, a brand new mod I just uploaded, also works fine. So using Proton to run the windows mod uploader is officially an option :D

Glad you found a working solution.
Interestingly enough, when I switched to the Windows binaries, it downloaded all of the Windows binaries, but left the Linux binary folder alone. I'm 99% sure that means switching is simply a matter of toggling Steam Play for Starbound, and once both sets of binaries are available switching should be painless, meaning expect further mods from me in the future now that I have a quick toggle available.
That being said, I could temporarily switch to the Windows binary via Steam Play to see if that makes it work. I'll try that and see if it works.

The issue you're having with publishing, is it from the Starbound upload tool, or do you use the Steam command line tool to manually publish?
Dammit. As I only use Linux now updating workshop mods is virtually impossible. I tried uploading a new mod, but it didn't work. So therefore the latest version, when I get around to it, will be on the Google Drive link below.

I will work on getting them extracted.
The other sets are all from dungeons as you mention. Frogg just provides a bunch of specific sets unobtainable otherwise (outside of mods, of course).
