Standard crewmen (clerks) are bumped up to fill the Avenger, and as more of your characters come into the picture, they'll start taking the clerk's place. Or phrased better, the game will fill a slot with your characters first, and if it can't, a clerk will pop in!

In all truth, the infiltrating bit makes me think you're using Long War 2... right? Well, if memory serves, that's actually a LW2 issue. At least, I believe I've heard others talking about the issue. It also makes sense, IMO. Since this mod just bumps up limits, and not who is selected, I’d think the issue would be from the mod that allows for Infiltration failing to remove the characters from the available pool. That said, I could be horribly wrong. Let me know if you find that that's not the issue, or even if you're just not using LW2.
However, If you want even more non-soldier crew wandering the ship, you can always find the mod's XComGameData file and bump up the +NumClerks for each level a touch!
Although, I'd stick with the empty mod because I'm a pessimist, and it'd probably still break something. :P
The WotC SDK is entirely borked, and I spent all night trying to fix it. Default mods don't work, but you can get the scripts if you go into where the templates are located ( \XCOM 2 War of the Chosen SDK\Binaries\Win32\ModBuddy\Extensions\Application\ProjectTemplates\XCOM2Mod\1033 ) and manually extract them. Even doing this, Default won't work, so I've personally been remaking mine from scratch with an empty mod. It's slower, but avoids any of the strange errors that creep up from the SDK.
Lastly, the publishing error. The WotC SDK can't publish as an app through steam for some reason, and even setting it to administrator is not working. Instead, go into the actual modbuddy folder ( XCOM 2 War of the Chosen SDK\Binaries\Win32\ModBuddy ) and run the .exe application (as an administrator) directly, which opens a version that CAN publish to the Workshop.

Uninstalled, reinstalled, deleted Firaxis folder in Appdata (local and romaning), deleted my old Modbuddy folder, checked file paths and so on.
Defaultmod templates no longer work, when using other templates I get path errors when building a solution, manually setting the proper paths turns out a mod which seems ok, but is not working in game. Tested this with a couple of really simple XcomClassData changes.
Research on Reddit and Nexus also came up with nothing so far. So I'm checking into what problems other modders ran and hope to track down a solution for mine.
The hard part was getting modbuddy to work, which was most of my night. :P
So yeah, this is just to make XCOM stop freaking out when using the mod.
Looking at the WoTC Default*.ini files they've not changed the values or the [Groups] from vanilla.
Is the only difference in the WoTC version just in that mod's .XComMod file then? I.e. stopping the warning icon.
Alright, for those WotC DLC users, I've added a new version of Full Crew Avenger. They're practically the same, but now Steam recognizes it works on the DLC.
Make sure you follow the installation instructions and re-initialize your Settings to get it to work. It can take a few tries, but once it's on, even with the much larger crew-slot count, you should be able to notice the difference.
In the mod's ui file, it has:

There is a problem with WOTC.
I discovered this trick even before your mod (i posted on reddit at the time) so i manually edit the .ini all the time but i have to say that WOTC changed something.
Now it seems like both the "crew" and "clerks" can't go over a certain amount, as a result the avenger feel empty.
Pre WOTC i used 40\50 values for both cases, and the geoscape room was entirely full (like 25 poeple), also all soldiers were visible.
Now, no matter what value i use, there is always the same "average" activity on the ship, and this is sad.
May i ask you if you can check so we can share our results?
only way to find them on Avenger is to assign to a room (like to training)

@frizzeldian12 Personal experience tells me you shouldn’t have to. Once you’ve used the mod and changed your graphics settings, it should keep them, even across multiple campaigns. If you ever notice the Avenger getting sparse, however, all it takes is a quick setting change to get everyone back on board!
