Feel free to copy the files over from GitHub [github.com] to update your mods so I can delete mine.
slaneche fixed the main mod it should work properly at least for me everything works fine with about 90 additional mods.
Make sure that the load order is as follows:

If it still makes the same problem for you check if you have updated the main mod and try to unsubscribe and subscribe again to the main mod, otherwise I don't know what the problem could be apart from some other very intrusive mod, which you could check by disabling all mods apart from the 3 mentioned above. if it is another mod that would be beyond the scope of this compatibility patch.
I have observed the same at moments, sometimes it works sometimes it does what you said and the last hour I investigated and I think I found the reason why.
I think the problem does not come from this patch, I observed that the mod tries to switch the chaplain to convert a county which has a feudal contract with religious exemption (protection) to be converted and when the chaplain is thrown there by the mod the protection kicks in and the chaplain stops converting the county but doesn't switch to a different county.
If you can confirm to me if you have or not vassals with religious exemption would be useful to determine where problem comes from.
