It depends on which weapon rack you mean, the ones inside the room and the one right outside of it should work, but there are also other weapon racks in Jorrvaskr that can not be interacted by the player. However, it can happen that the weapon racks don't work for whatever reason and will solve itself next time you enter the basement.
If there are objects in the way then use the 'disable' command in the console to remove them.
Yeah, the door is supposed to be open. Just like the rest of Jorrvaskr, all items in the room belongs to the companions and its therefore considered stealing if you're not a companion yourself. This mod is complete so I won't be adding any new features or make any optional versions, sorry.
I've added an option file on Nexus that removes the map marker. Just click this link [www.nexusmods.com] and download the optional file manualy if you don't have the mod manager and extract the file to '...Skyrim/data' folder, then go to Data Files in the Skyrim Launcher and make sure its active and below the original mod in the load order. Also, sorry the slow reply.
It wouldn't exactly conflict, but you'd probably end up with two map markers for Jorrvaskr.
True, but Kodlak doesn't die before the near end of the quest line and his room is fairly dull for a player in my opinion.

Down the basement in Jorrvaskr then turn right and down the hall and then right again, there will be a door at the end of the hall.

Yes. Even without this mod the containers are safe, because Jorrvaskr is technically considered a player home in the vanilla game.
Same reason you can't pick up anything else in Jorrvaskr without stealing them.

The companions doesn't just let any stranger live in their honored mead hall. Become a companion yourself and then you'll be able to use the room.
