Maybe it's the platform hatches mod screwing with it...
Unfortunately, I've been inactive on moddding starbound for the longest time, and changing things would require a bit of work even if it's such a small thing... Is it alright if for the time being you have a warning of incompatibility?
Hopefully someday I'll get back to this, sort out this and other issues, and most likely check out your mod myself too cause it sounds amazing! But regrettably, for now my hands are tied ><
This would lead to an obvious and rather nasty conflict with Better Ships. As I'm designing CYOS in part around multiplayer scenarios, I'm trying to minimize any of these sorts of conflicts for those who wish to continue using the vanilla ship system and tiers.
My understanding (and hope!) is that we can avoid this by having Better Ships set my mod in the includes, so yours will simply override my patches. The "name" field for my mod is "cyos".
Hopefully I'm right about the fix!
A hatch (or several) on the side of every ship that allows you to build on the outside of it. I know there's a mod that does this already, but that one has the exact same base design for every race and tier. It would be nice to have a ship design that is manually expandable from certain points and also has a unique and interesting base design. You could make the exterior expandable from the start and block off the space that is filled by later upgrades, or have the exterior expansion ability be only available for later upgrades.
If you decide to do this, I can help you with designs and art, but probably couldn't do it all myself. Especially the programming, I don't know how to do that.

If there is any concern, just backup the
\starbound\storage\player\
folder entirely by making a copy of it somewhere. Then you can revert both ship and character if needed.
You probably can just upgrade if you aren't already upgraded. If that doesn't go well, use the 2nd method. You can remove your stuff from the ship anyhow before upgrading. so there isn't anything to lose if you do that.
If you want your ship objects to be removable, definitely take the 2nd option. I forgot about that. That's decided when Starbound initially places them, so that's probably the way to go.
Which one is the safer option?
Only if
1. You haven't fully upgraded your ship, it would take effect when you upgraded.
or
2. You remove EVERYTHING from your ship you wish to keep. Then delete your .shipworld file so that Starbound will regenerate it. It will apply every upgrade you have so far sequentially but everything you had there will obviously be gone.
In both cases you'd need the mod active.
Making addons for the ship myself wouldn't be too complicated - just gotta fill bucket the existing images of the brown ship. Unfortunately, that depends on a few factors on my end. I could get to it eventually, been trying to get back into modding a bit, but I have to juggle a few things IRL before that. Until then, unfortunately, I don't think there's a quick solution, sorry :(

it seems like the floor is broken in where the beginning area of the ship would be, without any upgrades, (i'm just patching it up with regular blocks,) but i just wanted to also say that.
