The Seamstress Union - Coyote's Password
Coyote's computer has password protection. You can either use Decking (Rank 3) to brute force it, or recover the password manually by answering three questions about her.

Question 1: Your first childhood pet?
Check Coyote's diary that's on her bed. Open the diary to the third paper and look at the picture. The back of the photograph has "Shadow" scrawled on it.

Question 2: Your favorite musical act?
You can get the answer from Mrs. Kubota. She says that Coyote plays her Starfire records so loud you can hear them downstairs.

Question 3: What is the name of your hometown?
There's a poster in Coyote's room that says Chicago.
The Universal Brotherhood - Access ID Card
You can either search the office to find the information needed to fill the data or use Decking (Rank 4 or 6) to hack the computer and print a keycard.

Here are the details you need for the Home Access ID Card:
Name: Monica Sachnoff
Location: Home - Dorm B
Serial/ID: SEA134-647
Password: BabyBree

For the Inner Sanctum Access ID Card you need to search one of the lockers at the sleeping quarters adjacent to the card printing room.
Collecting the Sample - Paintings
To get the information for the order of the paintings you have to listen carefully to what employees and guards talk about Telestrian Industries.

Telestrian Security Guard: "...But today isn't the day for Telestrian Corp's, "Duty Above All" crap..."

Erik Silverstar: "...No, I am speaking of my third and final value of vigilance..."

No one mentions the second word needed. There are 5 paintings, you know 2 of them, so that leaves 3 to choose from. "Duty" has to come first, and "Vigilance" has to be last.

EDIT: "In fact, while you talk to tech walker, he does mention Efficiency."
Thank you Totally NAH for the information! Guess I missed the guy talking about it.

Here's the right order for the paintings:
1. "Duty"
2. "Efficiency"
3. "Vigilance"

Stuck in The Hunt Begins
I know this is not a puzzle, but there's a part in the chapter where players might get stuck or confused as to what to do next. It also happened to me, running around the area with Harlequin, trying to find the remaining enemy...

In the final room there is a pair of bugs that break through the wall and attack you as soon as you see the two Brotherhood Gunners.

Note that the pair of insects just blasted through the wall.

After you've killed the enemies, you might notice that nothing triggers as you keep ending the turn. And there's no comfort that you're in a dead-end with seemingly no possible way to continue.

Here is where you go back to the corridor before the large room.

After your team has gathered there, and you've ended your turn, a bug will burst out of the upper right part of the corridor and you'll be able to continue. If it doesn't trigger then move one of your characters to the middle of the room as 'bait' for the insect.

UB Access cards: If you have decking 4-6 just pick up a blank card at the front desk, damage it with cleanser then go to the office and hack for the home (4) or inner sactum (6).

Once you kill a bug you'll have one turn to kill the spirit version with the Aegis. It should take 3 direct hits with it to kill a single bug spirit.

Yeah, this bit...I kill the bugs with melee/ranged weapons then it spawns into the spirit version and I let loose with the aegis rounds. They just spawn back into their original form and I just go round and round...What am I missing?

The Hunt Begins threw me for a loop, since I was under the impression the big room lead somewhere else. It wasn't until looking up a walkthrough that I realized something was supposed to come through the previous wall.

Aside from that though, most 'puzzles' in this game are pretty damn basic.
