Why is this a big deal?
That may be the question you're thinking. If you're familiar with story-based, choices-matter games, usually the changes are not too apparent. Some different dialogues, characters appearing or not, basically small ones which may not be worth replaying so soon. Same settings, different details, to put it shortly.

However, this is not the case with Batman: The Enemy Within's 5th and final episode. I played through both, and the difference is so big. It feels just like a whole different game. The only similarity are the last scenes, but both not really related to the star of this game: John Doe, aka The Joker, Batman's most iconic villain.

Keep in mind that there will be some spoilers, but I'll try to keep it minimum.
The differences
If you are nice and you trust John, he will become Vigilante Joker.
  • The overall tone is less dark.
  • Amanda Waller acts somewhat like the main enemy of this version.
  • Lets you see a different side of Joker.

If you are mean and you don't trust John, he will become Villain Joker.
  • The overall tone is darker.
  • Joker and Harley serve as the main enemies of this version.
  • Classic Joker, like in other medias you've seen him on.

My opinion? Vigilante Joker is better for the characters and the story world, but Villain Joker's story is a lot better, with him doing normal Joker stuff and focusing heavily on him. Choose whichever you like, but do experience both.
Making a backup
Unlike older Telltale games, you cannot select a chapter within an episode without replaying the whole episode. I made a mistake of not backing up, and had to replay all of Episode 4 again. I saw some people note that this choice doesn't actually matter much and the choice at the funhouse (more below) is the deciding factor, but since both choices are pretty close it's better to start from here.

Halfway through Episode 4, Bruce and Iman will go to the enemy's lair. After some searching, they will hear a thud from Harley's office and enter the room. Once they enter, there will be a checkpoint save. Quit to the main menu, open settings, then save files, and copy your save file to an empty slot. Return to the first slot, and play whichever style you like first.
Vigilante Joker
Near the end of the chapter, John will say he will find Harley. You will have to trust him and not interfere.

Later on, you will meet John at a funhouse. You will have to believe that he's telling the truth.

During the scene on the bridge, you must choose to let John trick Harley and not let Waller interfere. You will know you'll get Vigilante Joker if John jumps off the bridge alone. Quit and reload if this is not the path you want, since it seems he can still change his mind at last minute.
Villain Joker
Near the end of the chapter, John will say he will find Harley. You will have to ask to join him. He'll still go alone, but he will be a bit pissed.

Later on, you will meet John at a funhouse. You will have to believe that he's lying.

He will run away, and not be with you during the scene at the bridge. I don't think it's possible to make him change his mind in this path. You'll get Villain Joker if John jumps off the bridge with Harley. Technically you can still probably get Villain Joker by not trusting him at the bridge, but this path is safer and you'll get some new scenes.
Closing
First of all, I must state that I'm not sure if how you treat John will affect what he will become outside these 2 choices. However, since I've been nice to John from all the way since Season 1 and still able to get Villain Joker, I assume the opposite works too. Although, I'll say just be nice to him even though he can be weird, but if you're going for Villain Joker maybe start being mean after you enter Harley's office to make it feel more "in character".
