Even after today's update of this mod?

I have a similar issue with starbase icons, but I don't use the Starbase Extended mod. I'm using only the mods listed below, and my icons are shifted out of place starting after adding the Grand Archive DLC.

mods I'm using:
Color coded pop status icons
Colored icons
Colored map icons
Colored progress bars
Enhanced Galaxy 2.3 dark core
Reduce aura graphics
Softer hyperlanes

You just have to change the loading order!

Load Order:

Colored Map Icons
...
Starbase Extended 3.0

That was it. :)

PS: The icons in "Starbase Extended" are from my mod "Colored Map Icons NSC3 Version"....
It would have been nice to ask!
